Filippo was selected to play alongside brother Simone in Italy's friendly against England in November 1999.

In 2001, eyebrows were raised when Juve agreed to sell Filippo to Milan in a €40m part-exchange deal involving Christian Zenoni. It was money well spent by the Rossoneri, however, with Inzaghi scored 12 times in 16 UEFA Champions League appearances as the club were crowned European champions in 2002/03.

Filippo was a part of the Italian team that won their 4th FIFA World Cup.
